On the playlist screen on the left hand side there are three buttons for what the play list focuses on: Audio, Automation and Pattern from left to right. Click on Audio and then you'll see 2 options underneath: Zero Cross and Stretch. You need to Stretch to be ticked to get it to how it used to be. ...

What about rather than EQing everying under 500Hz you use just take the main clashing frequencys down a few decibels (i.e. say between 80-120hz to avoid clashing with the kick so much) . Maybe try panning it slightly off center might help it a bit too?
